Boasting the last six titles between them, a first half goal from Riley Whiting was the difference between the two sides as Wagga High sealed top spot in Pool A.
Mater Dei was missing key strike weapons Luke Stevens and Cameron Weir, and the result followed a 2-all draw against Kildare Catholic College in their previous round match.
They will take on Kooringal High School in the semis, who advanced from Pool B unbeaten after Harry Byrnes, Ned Evans and Tom Matheson all scored goals in Wednesday's 3-0 win over The Riverina Anglican College.
In the other Creed Shield clash Wagga Wagga Christian College and Mount Austin High School ended their campaigns with a 1-all draw.
Next week's other semi clash pits Wagga High against Kildare.
In the girls' Shipard Shield TRAC won the battle for a semi final spot against rivals Mount Austin with a 1-0 win.
A long range strike from Nina Reithmuller early in the second half was enough to seal top spot in Pool B and a place in the final four.
Kooringal High School also sent a warning to defending champions Mater Dei with a 4-2 win.
After Kooringal opened the scoring with an Amelia Hanson penalty, Mater Dei hit the front at haltime through goals to Tempey Nicholson and Hannah Stevens.
But two further goals to Hanson after the break and another from Mindy Quade sealed the victory for Kooringal.
In next week's semis Kooringal plays TRAC while Mater Dei takes on Wagga Wagga High School.
Wagga High School coach Michael Dare said he had been preparing to play TRAC in the semis until Kooringal "threw a spanner in the works".
"Our girls team has probably gone the best it has in about eight years," Dare said.
"I've been making plans assuming we would probably play TRAC but I'll have to make some adjustments now.
"I guess you have to play the good teams to win the shield so we'll work on a game plan."
