The contract extension means Cunningham will remain with the Swans until the end of 2022, at least.
It is believed a number of clubs were after Cunningham's services but the 25-year-old remained loyal to Sydney, where he has been since being selected with pick 49 in the 2011 Rookie Draft.
Cunningham has since gone on to play 113 AFL games and establish himself as one of Sydney's most versatile and committed footballers.
Swans head of football Charlie Gardiner was delighted to secure Cunningham's signature.
"We're very pleased to have Harry recommit for another three years in what is an exciting time for the Club," Gardiner told sydneyswans.com.au
"Harry has developed into a key member of our team and sets a terrific example for our younger players in terms of his professionalism and commitment to the club.
"On the field, Harry has proven himself as a reliable and valuable player, with the versatility to play on the most dangerous small forwards in the competition but also the ability to run and create off half back and through the midfield.
"While the second half of the year has been frustrated by injury, Harry was in excellent form early in the season and we're confident he can return to his best next year.
"Harry is the ultimate clubman who puts his teammates first, is very passionate about his work in the community and is a fantastic leader at our club."
During his time at Sydney, Cunningham has won the rising star (2014) and best clubman (2018) awards.
