Regional Express (REX) is still operating three return flight a week between Wagga and Sydney and a twice weekly service to Melbourne.
"Domestic and Regional routes on REX's network in NSW, Victoria, South Australia, Queensland and Tasmania will be either temporarily suspended or greatly reduced until the end of the state government imposed border closures and/or lockdowns," the airline's statement said.
The airline said affected passengers who booked directly or through travel agents would be refunded.

Rex Deputy Chairman, John Sharp AM said the airline was offering refunds within three days of services being cancelled due to COVID-19 restictions.
"This gives our passengers the complete peace of mind to make their flight bookings without worry of any snap lockdowns and subsequent loss of money," he said.
In November, REX agreed to sell 48 per cent of its shares to Hong Kong-based firm PAG in exchange for $150 million, which the airline used to lease Boeing 737 jets and launch its capital city services in March.
