The Dragons took a 10-0 lead into the break after tries to Kayla Prentice and Courtney McCrone, following a break from Emily Perrot.
Kangaroos hit back as Shannon scored off her own little kick from dummy half with 15 minutes remaining.
However the Wagga side couldn't find another blow.
The loss sees them remain in fourth spot.
Hughes is looking to use their only loss of the season as motivation to turn the tables.
"They schooled us last time they played us so we learnt a big lesson there," she said.
Meanwhile Brothers extended their unbeaten season with a 26-0 win over fifth-placed Gundagai.
