The Wanderers had earmarked the clash against the Magpies as a big opportunity for another win but fell 5-2 to the visitors.
Two own goals from some good forward pressure had the Wanderers poised to strike at 2-2 at half-time.
But the Canberra visitors piled on three second half goals to leapfrog the Wanderers on the ladder.
Wanderers coach Dave Leonard was disappointed with the result after his team appeared to control most of the game with possession.
"Extremely disappointed," Leonard said.
"It just proves you can have all the possession in the world and it means sweet all if you can't score goals.
"We probably had 70 per cent of possession. The boys are extremely disappointed, I'm disappointed but it is what it is. It goes in the book as a loss."
Jake Ploenges only lasted about 10 minutes of the contest with his shoulder injury, while Tomas Matheson was promoted from the under 18s to make his debut and impressed with a fine performance.
Leonard believes the Wanderers need to get better at converting their chances, and conceded their defence also has some work to do.

"We had 70 per cent of possession and they just got us on the counter. It's just disappointing when you have that much ball and you don't do anything with it," Leonard said.
"We'll just go back and keep doing what we're doing. We're creating chances, which we weren't early on. We're scoring goals now. We had more than our fair share again (on Saturday), which we didn't take, and it hurt us. We've just got to keep working on that and maybe keep working defensively.
"The boys are really well structured, they caught us out on the counter, we got caught out a little bit at the far post. Maybe just have a look at that, at the footage, and how we can work on stopping that from happening. Be a little bit more structured and controlled."
While disappointed with the loss that has the Wanderers languishing in seventh with 10 rounds still remaining, Leonard said there is one thing he knows for certain about his group.
"We'll keep working at it," he said.
"All we can do is go back and control the controllables, which is discipline and attitude and keep working hard at it.
"I'm terribly disappointed, disappointed for the boys but we'll continue to work hard and see how we go."
The Wanderers are at home again on Saturday, hosting Queanbeyan City.
