A Lewis Crowley brace in the first half laid the platform for success before Mater Dei skipper Jackson Holmes sealed the win with a 58th minute goal.
Holmes was gracious in victory, praising Wagga High for a strong showing in their third consecutive decider.
“We never know what to expect when we play against Wagga High,” he said.
“It’s been three finals in a row and it’s always tough.
“They’ve been a good side for a while now but we went really well and the boys deserved it.”
Wagga High threatened late in the piece to score through captain Jacob Ochieng but the Wanderers product was denied by a strong save from goalkeeper Adam Stevens.
The night was somewhat marred by a spate of yellow cards in the second half emerging from a short scuffle in the 32nd minute.
“I thought a few decisions went both ways but the referees went pretty well in the end,” Holmes said.
