The Wagga-based side tied the game at 1-1 midway through the second-half thanks to a spot kick from Anthony Mason.
Penalties proved to be the theme of the day with the contest ultimately decided in a shootout.
Mater Dei was spurred to victory by steely keeper Sam Kirk, who pulled off a stunning save late in the shootout, and Jame Trevaskis, who slotted the game-winner.
The local side is expected to face Sydney’s Freeman Catholic College in the quarter-finals, with the date yet to be confirmed.
