According to police, the woman was assaulted by a 29-year-old man on the Melbourne-bound XPT about 12pm on Tuesday.
Officers met the train in Harden, where they arrested the man.
He is now assisting police with their inquiries and is likely to be charged
Cootamundra police duty officer Inspector Frank Brown said the woman sustained facial injuries and was taken to Harden Hospital.
The extent of her injuries are unclear, but she has since been transferred to Canberra Hospital.
The incident caused delays of at least half an hour for the XPT service.
"The train was again stopped at Cootamundra where police made a further examination of the carriage where the incident occurred," Inspector Brown said.
