The boom gates were up, but constant flashing lights forced police to close the Bourke Street/Docker Street level crossing for safety reasons.
Motorists were diverted onto Coleman and Chaston streets for about half an hour, before normal conditions were restored about 10am.
A statement from the Australian Rail Track Corporation said a malfunction happened while tests were being carried out on the back-up signalling system.
"A signal fault occurred, which resulted in the lights flashing at the Bourke Street/Docker Street railway level crossing," the statement said.
"Usually the signalling system operates without issues during the testing process, however, the local team identified the issue and quickly rectified the fault.
"ARTC apologises for the inconvenience caused to local motorists."
