Stewart won the final stage at Uranquinty on Sunday and it proved enough to claim the series victory.
The 22-year-old entered Sunday's fifth and final round, hosted by Tolland Cycling Club, in sixth position, eight points off series leader Andrew Piffero.
But Stewart produced a brilliant performance to claim the stage victory, in a tight finish over Shaun Smith and Daniel Luke, in what proved enough to give him overall honours.
Wagga cycling legend Barry O'Hagan said it was a terrific ride from Stewart to get the win.
"Myles rode very well," O'Hagan said.
"I didn't think the scratch group were going to there for a while but they did.
"Myles, Shaun and Daniel are all very good."
O'Hagan saved special praise for Stewart's sister, Bronte, who finished fourth in the final stage.
"She came home the last seven and a half kilometres with the scratchmen. I couldn't believe it," O'Hagan said.
"It was the best ride of the day."
Andrew Piffero held on for second placing overall, while Dan Addison claimed third.
Piffero was also first in the over 45 category.
Griffith's Mia Stockwell won the female's division.
