After arriving at the club as an Academy graduate in 2015, injuries forced the 24-year-old to wait until this year to make his AFL debut.
He played 12 matches and averaged 12 disposals and 18 hitouts per game before a shoulder injury against Sydney Swans in round 18 ended his year.
However he did more than enough to justify another deal at the Giants.
Flynn told The Daily Advertiser late last month he has full confidence he's capable of being a long-term AFL player and has set his sights on claiming the number one ruck mantle at the club.
Fellow ruckman Brayden Preuss is also set to return from shoulder surgery of his own, while it is expected stalwart big man Shane Mumford will retire.

"Personally I always had the believe I could play AFL, but to finally do it and produce good footy just instils that a little bit more I think," he said.
"I'm really confident in the football I played this year, and I've always had belief I could be a number one ruckman for a team in the AFL.
"This year only furthered that belief in myself."
Meanwhile, Coolamon product Michael Gibbons has been delisted by Carlton.
Gibbons, 26, played 47 games in three years on the Blues' list, including 11 this year, but his progress was hampered by injuries.
Carlton list manager Nick Austin said the decision was a tough one to make after Gibbons worked hard to get his AFL chance.
"Michael worked extremely hard during his time at the club and for the last three seasons he earned every game he played," he said.
