The White Eagles got one back on the Wanderers after the upset earlier in the season with a 3-1 victory on the road.
Canberra led 2-0 at half-time before Nashwan Sulaiman got the Wanderers back in the game when he found the back of the net from a brilliant Jake Ploenges cross.
The Wanderers then attacked hard, chasing a point, only for the White Eagles to get a third goal on the counter attack late in the game.
Wanderers captain Rob Fry said his team could be proud of their efforts despite the defeat.
"We created a lot of chances in the second half, we couldn't quite put them away," Fry said.
"The whole thing was alright. We were close. The boys put in a big effort, especially when we had injuries again and we're struggling with numbers at the moment.
"It's just a shame we can't get some points on the board."
Kyle Yeates continued his strong form with another good game at centre-half. James Kleine, playing a holding role in the midfield, was also one of the Wanderers' best.
Jake Ploenges made a strong return from injury, while Luke Stevens played his usual big game in the midfield.
The Wanderers will look to climb off the bottom of the table next weekend when they travel to Canberra to take on Brindabella.
Wagga City have beaten Brindabella twice this season.
