MCUE had won their previous 17 games in winning the 2019 premiership and last year's AFL Riverina Championship title.
But after their fast start was reeled in by the hosts, who took a four-goal lead in the fourth quarter, the Swans hit back to remain unbeaten through three games.
"We were very excited and shocked ourselves quite a bit," Griffith coach Georgia Fuller said.
"We're usually really slow starting off and can take us a bit to get into it and match those Wagga teams. This year we trained harder and put more effort in over pre-season, and it's going well so far.
"It's a young group, our average age in first grade is 19, but it's also exciting."
Griffith and Coolamon are the only unbeaten teams left in the league after the opening three rounds.
The Swans drew with Collingullie-Glenfield Park in the opening round before accounting for Leeton-Whitton 53-31 in round two.

"We started quite strong (against MCUE) and that start set us up for the game,," Fuller aid.
"We were down by four at one point in the game, but the girls kept pushing and drew level. In the last minute we got the go-ahead goal and had to hold them out."
It is Fuller's third year as coach and believes they're ready to take the next step after they were eliminated in the first week of finals in 2019, before taking last year off.
"I think we've got a lot more experience. The goal attack (player of the match Jenna Richards) is only 18 this year and has played firsts for four years.
"It's all about learning to play for each other and getting the confidence and belief they're capable."
The Swans face another tough clash at home this weekend against Wagga Tigers, who will be desperate to get off the mark after losing their only two matches so far this season.
