Mater Dei's team of Isaac Molloy, Rory Arragon, Jake Hockley and Will O'Connell ensured the Cup returned to their school for the first time since 2014.
Bart Carroll's dominance of the Wagga golf scene had helped Kildare Catholic College to five successive victories but the reign ended at Wagga City Golf Club on Tuesday.
There was only one shot between Mater and Kildare after the opening nine holes two weeks ago and again it came right down to the wire on Tuesday.
A couple of mistakes from Kildare in the last few holes proved costly as Mater Dei held on for a three-stroke victory.
Mater Dei ended on 245 ahead of Kildare on 248. Kooringal High School was next on 306.
The four best scores over 18 holes are put together for each school's final total.
Isaac Molloy led the way for Mater Dei with 74, while Arragon (85), Hockley (86) and O'Connell (93) all made valuable contributions.
Tom Stewart (78) and Will Johnson (83) led the way for Kildare.
Mater Dei sports coordinator Nathan Irvine said it was a top effort by his team.
"I think it was back to Brayden Ambler, Lachie Flagg and Matt Kennedy, those boys, when we last won it so it's good to win it again," Irvine said.
"These boys, there is three year 10s, so they're still around next year too."
