TRAC looked set to secure wins in both their pool games, having led by eight points with just three minutes left after beating Kildare on Monday night.
But a goal to Baxter Wallett gave Mater Dei a chance, before Wooden took his chance to be the hero in a 4.2 (26) to 3.4 (22) win.
The result means Mater Dei can secure top spot in Pool A if they beat Kildare in the last pool game on Monday night.
Wooden didn't think his shot from 35 metres out was going in, before the wind sent it through the big posts.
"The pressure was on and a teammate was calling for it and was wondering what I should do, I snapped it and luckily it swung in. It was unreal," Wooden said.
"That was the highest (moment I've had in football), it was real nerve wracking with the ball coming to me in the last few seconds.
"We lowered our eyes a bit more late in the game and hit targets."
Mater Dei didn't make the most of their opportunities with the breeze in the opening half of the 30-minute contest, leading by just a goal at the break.
TRAC looked destined to win after Braeden Glyde kicked two snapped goals to give them an eight-point lead, but Mater Dei lifted when it counted.
"I didn't think it (last goal) was going through at all, they (TRAC) were a bit unlucky and sometimes it goes your way," Mater Dei coach Nathan Irvine said.
"We really lifted late and probably worked a harder defensively. I think our attack on the ball all game was really good, we just lacked that bit of polish early and some decisions in the backline put us under pressure."
Meanwhile, Kooringal High are the team to advance to next week's semis out of Pool B after accounting for Wagga High 10.7 (67) to 6.5 (41) in both school's only pool clash.
Luke Lawrence dominated with four goals for the victors, while Jack Mattingly booted two for Wagga High.
Kooringal have only narrowly missed making the finals on percentages the past couple of years, but set the tone for the match with a four-goals-to-one opening term.
"I thought our attack on the ball from the start was terrific, and it showed the boys wanted to win," co-coach Andrew Schmetzer said.
"We're in the semis and the boys are excited about it, we'll be positive and give it our best.
"The last couple of years we've missed out on percentage, it's a strange old year with COVID and we're going to make the most of it."
