Emergency services were called to the railway line in town just before midnight with reports a pedestrian had been hit by a freight train.
A NSW Ambulance spokeswoman said paramedics arrived to find a man in his 20s with a "partially severed arm".
"We got the call for assistance around 11.40pm on Friday night," she said.
"Crews were called to an incident where a man had been hit by a train in the south of the state in Henty.
"He was airlifted to Canberra hospital in a serious but stable condition after being treated at the scene.
"His injuries were quite serious and included a serious compound fracture to his arm, I would say he had a partially severed arm.
In other news:
"He also had lacerations to his head and face but not as severe.
"The driver of the train was also treated and was taken to Wagga Base Hospital for observation.
"There is no details about the driver or the injuries."
More than 20 emergency service workers were on scene, including four ambulance crews and the air ambulance, police and firefighters.
It isn't known why the man was on the train tracks.
The train line is the major route between Melbourne and Sydney and the train was carrying freight.
The Murray River Police District were able to comment on the incident when asked on Saturday.
Firefighters were not needed during the incident but were called to the scene as a precaution.
