Wagga High's hopes took a huge blow when Khodedah Salah was red carded after ten minutes for fouling an opponent as the last man on goal.
Mater Dei opened the scoring soon after through an own goal, before a Cameron Weir goal late in the first half gave them a 2-0 lead at the break.
Weir scored again midway through the second half to put the match beyond doubt.
Wagga High battled hard throughout despite their numerical disadvantage, and were rewarded with a late goal to Jacob Ochieng.
Mater Dei co-captain Harry Trevaskis, who played with a hamstring injury, said it was a fitting farewell for the players featuring in their final game for the school.
He praised Weir for making the most of his chances.
"He's a clinical finisher. It's the first time for him playing striker for our team, it's good to see him come off the wing and get it done," he said.
"I was really afraid i wouldn't play tonight, so to win and be captain of the team is an absolute honour."
Weir also scored a golden goal in the semi win over Kooringal, after they only equalised late in regulation.
Mater Dei's Luke Stevens was named player of the final.
Kooringal secured their spot in Pool A next year with a 3-1 win over Kildare Catholic College in the third versus fourth playoff.
