The Wagga side, featuring only seven fresh players, bounced out to a 28-0 lead at Equex Centre on Saturday.
The Thunder rallied, scoring the next 16 points of the half, but Kangaroos were able to turn the tide once more to run out 40-16 winners.
Captain-coach Glenn Dumbrell was pleased the side were able to finish on a positive note.
"It was just one of those days, which we haven't had all year, when everything goes right for us," Dumbrell said.
"The bounce of the ball went our way, we defended well and we only had seven fresh first grade players but still pulled through.
"It was a good day for us."
James Morgan scored a double in the win, while Eddie Jackson also impressed from the wing.
He created plenty of spark with carries through the middle and Kangaroos were able to capitalise.
"It was good to finish on a high note, especially putting that many points on," Dumbrell said.
"Everyone had a bit of fun."
It is far from an ideal finals preparation for the Thunder, who host Brothers in the elimination final next Saturday however Dumbrell was impressed with their forward pack.
"They came out in the second half and got a really good roll on," he said. "I believe they've got the best forward pack in the comp, they just rolled through us, but I think they made a couple of subs to their front rowers and just lost their momentum."
