The referee pointed to the spot in the final minute of added time after Wagga City brought down a rival in the box contesting a cross.
Steven Srbinoski made no mistake to secure the visitor's second win of the season, ending Wagga City's home streak of three consecutive victories.
The Wanderers (12 points from eight games) are now back in a pack of six teams fighting for four finals spots in the National Premier League Canberra Two division after dropping their second straight game.
The competition has the week off next week, with the Wanderers scheduled for the bye the week after.
Wanderers coach Ross Morgan said the break has come at the right time for his side.
"If you said at the start of the season that we'd be on this many points after the first round, we'd have taken it. But after our start, we're disappointed we didn't push on," Wanderers coach Ross Morgan said.
"It's probably a good time to have a bit of time off, rest and go again."
Morgan said they had opportunities to secure all three points, but couldn't capitalise.
"Freddie (Gardner) had a great chance in the last couple of minutes, a one-on-one he couldn't take," Morgan said.
"If he finishes that off we win the game, but as it happens they go straight down the other end and they score.
"You couldn't argue with it, it was a penalty."
Although Henri Gardner was one of Wagga City's best after making a rapid recovery from a calf injury sustained in the last round, they lost Stuart Smeeth to concussion.
The Wanderers next take on third-placed O'Connor Knights in Canberra in a crucial clash on June 22.
Meanwhile, the Wanderers' under-20s continued their stellar season with a 7-3 thrashing of Queanbeyan City.
