The victory was the side's third in their first four matches in their maiden Canberra campaign, and their first away from home.
Gardner latched onto a through ball in the 50th minute to complete the come-from-behind win, but they were forced to defend grimly for the last five minutes after Caylum Barber was given a red card.
The incident was initially a sin bin, but Barber was sent off after an altercation with an opponent as he left the field.
Bridabella took the lead midway through the first half when a deflected shot found its way past Wanderers goalkeeper Robert Fry.
Soon after the Wanderers found an equaliser through Barber, who headed the ball home after Henri Gardner's initial strike rebounded off the crossbar.
But Freddie Gardner's fourth goal in as many games proved decisive.
"We actually set ourselves (to get) four points from the first three games and we've exceeded that, now we have to keep our momentum going," Wanderers coach Ross Morgan said.
"Henri was sick on the day but he put in and played because he knew the team needed him, and it paid off with another three points.
"The last couple of minutes we made it hard for ourselves. The first half we had enough chances to put them out of sight.
"Frazer Burns stepped up from the under-20s and (fellow defender) Paul Milner, they soaked up the long balls that came to them."
The Wanderers are on the road against Narrabundah this Saturday.
