The five-eighth broke his nose and cheekbone after a head clash in an impressive trial performance against Forbes last week.
It was far from what coach Will Mitchell wanted as Aggies look to go one better this season.
"It's disappointing as in that trial we were playing very well and quickly picked up where we left off last year," Mitchell said.
"It does through a bit of spanner into the works."
Duffy is expected to undergo surgery next week.
It is the second year running the playmaker has come unstuck in a trial, after breaking his thumb last season.
It means there has been a back line reshuffle to take on CSU on Saturday.
Hamish Pennington moves into 10, newcomer Pat Logan will start at fullback, Will Whiteley at inside centre and Joe Hamblin comes in outside centre to replace the unavailable Lochie Ramm.
