According to the Bureau of Meteorology, Wagga's weather station received 27.6 millimetres of rain between 10am and 11am on Friday.
A lightning strike was also suspected to be the cause of a burst water connection.
The council posted on Facebook just after the storm that "the Wagga City Library is currently closed due to flooding.
"Council apologises for any inconvenience. Updates will be posted when available."
Staff told visitors that the library had been closed "for safety reasons" and the building would have to be checked by council engineers before it reopened.
Staff appear to have placed black plastic sheets over the computer terminals inside the library and storytime was moved to the council meeting room.
Riverina Water also attended a burst water connection after the storm.
"Hear the storm this morning?" Riverina Water posted on twitter, with a photo of a pipe spraying water onto the street.
"We suspect our water service connection on Schiller Street, Wagga was on the receiving end of a lightning bolt."
Junee also suffered flooding with part of Hill Street being submerged on late Friday morning.
Multiple residents in Wagga took to social media to ask for help in finding their dogs, which had run off during the storm.
