Kennedy sustained ligament damage to his ankle at Carlton training last week and will undergo surgery on Wednesday.
He missed Carlton’s loss to Fremantle on Sunday and will also miss the Blues’ final two games of the season.
“Unfortunately scans have confirmed the ligament damage in that left ankle and clearly we’re disappointed for Matthew that he will miss the remainder of the season,” Carlton’s head of football Andrew McKay said.
“He will undergo surgery in the coming days before commencing his rehab program the following week. His determination and diligence to the program coupled with our constant support will enable him to be fit and available for the commencement of the upcoming pre-season campaign.”
The injury is to his same left ankle that he sprained in round one and plagued the first half of his season.
After undergoing surgery on his shoulder twice upon arriving at Carlton last off-season, Kennedy hopes this is the last time he will have to hit the operating table for a while.
The 21-year-old has been restricted to 12 games in his first year at Carlton due to injury.
The former Giant was getting better as the season went on with his best performance coming against Hawthorn in round 18, where he had 29 disposals, seven clearances and a goal.
