Fifita made the surprise move on Thursday despite being named to make his return for the Kangaroos.
Kangaroos coach Mal Meninga thought it was a big boost for the Pacific Island team.
"Andrew called me and said he was passionate about playing for Tonga and I respect and support that decision," Meninga said.
"It is obviously a significant boost for Tonga as well as the World Cup – and international rugby league in general.”
Fifita’s decision follows on from Jason Taumalolo electing to play for Tonga instead of New Zealand earlier this week.
